My institution wants to include my thesis in the repository. What are my rights?

Inclusion in a repository doesn't mean the copyright in the publication is lost and doesn't automatically put it in the public domain.

Third parties who want to use your work must obtain your permission, unless one of the exceptions permitted by the Dutch Copyright Act applies (such as quoting or copying a work for one's own use). Many universities of applied sciences ask students for their permission to be included in the HBO Kennisbank.
